The move comes after the scoreless draw with Athens rivals AEK at the weekend that left Panathinaikos in second place in the table but already eight points adrift of leaders and defending champions Olympiakos after only nine games.
"Panathinaikos announces the mutual termination of cooperation with Yannis Anastasiou. After two and a half years together a cycle closes of an eventful journey," the announcement by the club said.
Panathinaikos president Yannis Alafouzos said Anastasiou "came at a very difficult time for Panathinaikos in May 2013 and together we created a plan that was served consistently and reached great achievements."
Under Anastasiou, 42, Panathinaikos won one Greek Cup and finished second in each of the last two seasons to Olympiakos.
Panathinaikos did not announce a replacement for Anastasiou.
